How exactly does the fact that David Robert Jones was planning Neogenesis in both timelines mean William Bell was doing the same thing? It's a leap, and considering the fact that William Bell sacrificed himself twice to save Olivia, I'd say it's a very large leap. This proves that his personality is radically different across the timelines.
Also, he explicitly stated that he agreed with what Walter said about the cruelty of this world that would let him lose his son twice, and that's what drove him to try to create a new world. This wouldn't have happened in the original timeline.
